This is helpful because alacritty config only allows for static declaration of a color scheme. Pywal allows the colors to dynamically change, but newly spawned windows do not inherit the color changes in the manner urxvt does.

If the user misconfigures xinitrc (easy to do), flatpak applications will not be able to interact with xdg-desktop and thus not be able to open hyperlinks or something like that.
